Is there any issue with doing
if (avctx->codec_id == CODEC_ID_UNKNOWN && avctx->codec_type == CODEC_TYPE_UNKNOWN)
{
    avctx->codec_id = codec->id;
    avctx->codec_type = codec->type;
}
?
