 No, this is not the issue. For me a problem occurs if the difference is
 bigger than 0,5s.
 The example I supplied was for flash output video (not mp4), however, if
 you like then I have other media files for which generated mp4 is also
 longer.

 Can you please verify the file for .flv output?

 Just for your infomration - I am using latest build of ffmpeg.exe from
 (http://ffmpeg.zeranoe.com/builds/).
