What's wrong with the following?
$ ffmpeg -i file.ts -vf yadif -vcodec libx264 -acodec ac3 out.mkv
(You have to add the remaining options you need.)

If this doesn't work, please provide the actual 
command line you used together with the 
complete, uncut console output (including banner!!)
